Actually, make that pretty much every female X-Men character that isn't Jean Grey or Emma Frost.

I can't think of a ds9 lady I don't like but Kira holds a special place in my heart. I like how morally gray she is.

Princess Bubblegum, Marceline, Kitty from the Bartimaeus Series, everyone in Gunnerkrigg Court. Sabrina the teenage witch, from the comics. Tex from Red vs Blue. Idk, there are a lot. If I like a thing, I generally like the female characters in it.

Violet Hunter and Irene Adler from ACD Canon, Lyra Silvertongue from His Dark Materials, Elsbeth Scott and Sally Morland from the Murder Rooms novels, Sally Lockhart, Bulgakov's Hella.

I also like Jones the Wife, okay.

I'm not sure I have an absolute favorite, but I have a really, really long list.

Kahlan from Legend of the Seeker is way up there, I'm also stupidly in love with Mary Read from the recent Assassin's Creed game, and Pepper Potts from the MCU is beautiful and brilliant. Galadriel and Eowyn from LOTR are favorites as well, Tali and Samara from Mass Effect, Leliana, Shale and Aveline from Dragon Age, The Boss from Metal Gear Solid, Mira, Lucretia and Ilithyia from Spartacus, Barbara Gordon, Dinah Lance and Renee Montoya from DC comics, Kate Bishop and America Chavez from Young Avengers, Lagertha from Vikings, the entire cast of Rat Queens, Teyla and Weir from Stargate Atlantis, Zoe and Kaylee from Firefly, Donna from Doctor Who, Sarah and Ellie from Chuck, Annie from Covert Affairs, Elena from Uncharted, Mulan, Aika from Skies of Arcadia, Elizabeth from BioShock Infinite, and Carol from The Walking Dead (tv show). ...Oh, and Jenny Sparks from The Authority.

Katniss, pretty much any main lady lead for a Mercedes Lackey book, Ellie Sattler, Chell, Pepper Potts, Natasha Romanov, Maya and Catherine (state of decay), Jessamine Kaldwin, Emily Kaldwin, Phoenix

I have many, but the first that always comes to mind: Aeon fucking Flux. She's a badass, a hedonist, a fuck-up, a narcissist, and extremely self-possessed, a pure female antihero (which I've rarely seen). All why I love her so.

Emma Peel, The Avengers (the TV series), who inspired many, many girls and young women back in the 60's.
Winry Rockbell, Fullmetal Alchemist (manga). If I'd been a little younger when I read FMA, Winry would've encouraged me to follow in my Dad's footsteps, and become an engineer.
Katina Choovanski, aka "Katchoo", Strangers in Paradise.
Fiona Glenanne, Burn Notice.
Mary Shannon, In Plain Sight.
Jane, in Tanith Lee's The Silver Metal Lover.
Puck Connolly, in Maggie Stiefvater's The Scorpio Races.

Lady Roberta Meserole from Discworld! Has like twenty lines total and is one of the greatest badasses in the novels.

Iris from Pokemon! My God, she is so cute and she's the Unova champion. I yelled a lot when I found out she was the champion for BW2.

Um. That's gonna be a long list, because I've read/watched/listened to a LOT of things in my life, and I tend to love an awful lot of characters in all of them, female or otherwise. But a few off the top of my head:

Natasha, Betty, Pepper, Maria and Peggy, from the MCU. I think Betty is probably my favourite, but I love all of them so much.
Sybil, Cheery, Polly, Susan, Nanny, Tiffany and the Lady, from Discworld. Probably Nanny first, though, because she's both badass and hilarious.
Helen, Ashley and Kate, from Sanctuary.
Barbara, Selina, Lois, and Leslie Thompkins, from DC Comics (plus the DCAU versions of Shayera Hol and Amanda Waller).
Root, Joss and Zoe, from Person of Interest.
Servalan, Cally, Jenna and Dayna, from Blake's 7. Servalan wins, though, because took over the galaxy. TWICE.
Uhura, Kes, Jadzia, Kira, Tasha and Seven, from various Treks.
Eowyn, from Lord of the Rings. She was my first of so many things.
Mary Morstan/Watson, particularly in the Downey movieverse. From canon, Violet, Irene, Theresa.
Lydia Asher, from Those Who Hunt The Night. Because running through a vampire/triad compound while going "Damn those gangsters for taking my glasses!" will endear a character to me in no time flat.
Evie Carnahan/O'Connell, from the Mummy trilogy. I can quote significant portions of the first movie from memory, but 'Patience is a virtue!' is always a favourite.
Molly Grue, from The Last Unicorn. Also Sarah from The Labyrinth.
Wednesday Addams, from the Addams Family.
Pretty much all the female cast of Once Upon A Time, but special mention goes to Mulan, Cora, Granny and Emma.
Victoria Winslow, from RED, on the grounds of Helen Mirren in an evening dress and combat boots with a machine gun.
Barbara, Ace, Jo, Tegan, Romana I and the Rani, from Doctor Who (the Rani gets extra points for having kneed the Master in the balls that one time).
Mulan as my Disney heroine of choice, because I have a massive love for her combination of dutiful daughter/honourable soldier/sneaky-ass strategist.
Candy Quackenbush, from Abarat, because she's not insane yet and given that world that is one hell of an achievement.
Esther, from New Tricks, because that woman has the patience of a goddamn saint.
Almost the entire female cast of Black Lagoon, but special mention goes to Balalaika and Yolanda, on the grounds of sheer, unmitigated badassery.
Sakura, from Cardcaptor Sakura, because kid!me wanted to be her.
Natarle Badgiruel, from Gundam Seed, because she hit every last one of my 'tragic loyal soldier' buttons right on the nose.
Constance Hardbroom, from the TV adaptation of The Worst Witch. Because ... I don't know? I like 'em stern and mean and occasionally honourable?
