It's a comic book based evil secret organization whose leader was The Red Skull because he was a literal red skull.

Yes, it is. But as I said below, they managed to flesh out a lot of the characters pretty well, make it more contemporary and less cheesy.
The "Hail Hydra" thing is a few steps back from that, I feel, making it more of a caricature organization again.

If it helps, when originally introduced in the 60s, HYDRA was a global organization-of-evil designed to provide foils for Nick Fury, Agent of SHIELD. Their nearest DNA relatives weren't Nazis as much as SPECTRE, THRUSH, and KAOS. (Global nongovernmental evil organizations that bedeviled James Bond, Napoleon Solo, and Maxwell Smart, respectively. The 60s were weird.)

I feel you OP. I haven't seen Winter Soldier but when I watched the first one in theatres (in Germany) every time they did the salute and went "Hail Hydra" we (and half the cinema) just laughed and laughed. If there was anything intimidating about the badguys it flew out of the window whenever they did that. Making your badguys look like they're acting out a nazi-parody for a comedy festival is not the way to go -- unless you want us to laugh at them. Almost constantly.

But isn't that classic indoctrination?

It's a relatively simple way to reaffirm your belief and show others in the group that you believe. A lot of organizations, evil and not, have mantras, mottos, organization-specific-speak - it's a way to make you feel that you're a part of them. It can be very ritualistic and some are all about remembering their history.

But, honestly, it was movie shorthand - an easy way to identify bad guys because we absolutely connect it to the Nazis (and really, since they already were connected to the Nazis, why not use it?).
