Spiral energy governs the existence of any given pokemon species, a pokemon's evolution, it's breeding, and it's ability to be captured in poke balls and transfered over the PC.

Pokemon species - Pokemon are basically spiral energy given solid form. When enough spiral energy gathers, it evolves new lifeforms based on what's around it. For example, Magnemite came to be when spiral energy created life around a power plant, using the surroundings (metal and electricity) as a basis for the lifeform.

Evolution - When a Pokemon absorbs enough spiral energy (either through battling, being exposed to evolutionary stones, etc), it's spiral energy kicks in and evolves it, changing it's form, size, mass, etc, out of the energy it has gathered.

Breeding - Pokemon don't breed like other animals. When two compatable Pokemon are kept together, their spiral energy combines to form an egg, filled with spiral energy. When the egg hatches, the energy takes form based on its parents. That's why Pichu and Snorlax can both fit in the same sized egg, and why Wailor and Skitty can breed together.

Poke Balls/PC - Poke ball/PC technology simply temporarily reverts a Pokemon to its base spiral energy form. That's why people and trees and boats can't be caught in poke balls - their base form isn't spiral energy.

I'm also incorprating a kind of chakra system into my theory too, to explain types, attacks, how pokemon aren't actually harmed by pokemon battles (just worn out and depleted of chakra), how ground type moves can hit hovering pokemon like Magnemite, etc, but this is getting tl;dr enough as it is. :P
