Richard Rahl from the Sword of Truth books. I love the first 4 books, but damn is Richard a sue. And even more so in the later books. Actually kind of Kahlan too, though she's portrayed as wrong more than Richard is.

The Doctor can be at times, depending on the writer. I felt that particularly in 10's era where he was never called on anything.

Thrall and King Varian

Most of the major Big Name Shounen Anime dudes over the years

same applies to most if not all of the main dudes in most Western Comics, especially in Dc and Marvel.

Horatio Cane of CSI Miami fame. In one episode an entire SWAT team just stands in front of a hostage takers house and waits for Horatio to arrive, who then enters un-armored first and defuses the situation all by himself. Why even call the SWAT team in the first place?!
Oh and he always goes on about how vigilante justice is wrong, but when his wife was killed he actually flew to Mexico to track down her killer and nearly killed the guy, which in typical Sue fashion was portrayed as completely justified and not hypocritical at all.

Every single classic literary work such as The Song of Mio Cid or Beowulf or the like. It got so bad that Don Quixote was written as a parody of those heroes and stories.

Auslag from the Vikings. Especially in Season 1. She got a bit better in the second half of Season 2, but that 'I'm a super special seer! Ragnar looooves me.' shit got real old real fast.

Ayla from the Earth's Children series. In fact, I'm pretty sure she invented Mary Sues accidentally between bouts of vigorous, if slightly dull, love-making.

Elizabeth Wakefield from the Sweet Valley series.

The entire main NCIS cast, but especially Gibbs. At this point I am just hoping the series ends with him going to jail for all the verifiable crimes he has committed over the course of the series. How are any of the cases he has investigated "safe" convictions, come to that how does the prosecution get convictions at all without either a massive coverup regarding the investigation or Gibbs turning up at the Jurymembers' home addresses and threatening. And frankly, I could see him doing both.

That is without getting into his mysterious psychic power to determine guilt and innocence, or to always know when to turn up, or his magical shooting skills that have withstood time, disuse, and alcoholism. Nevermind him being able to shoot straight, the amount of booze he's consumed means his hands ought to shake so bad he oughtn't even be able to hold his power tools.

I dropped Veronica Mars in the first season because the title character was a Mary Sue (I dropped it when the Sue-clincher of always being right even when she's wrong became a pattern). It's possible she got better as the show went on, but thanks to her first season Sueness I'll never care.

Most of the main characters in the Pern books. Lessa, F'lar, and Menolly are the ones I remember in particular.

I never got why Ash was always called a Stu but nobody ever mentions Pikachu who is 100000000 times the Sue/Stu Ash is.

Obvious obligatory characters like Bella Swan, Clary Fray (arguably, Jace Wayland as well), Eragon, and a slew of YA heroines in paranormal stories whose names I can't think up of at the top of my head.

Maybe it's because I'm rereading the Flowers in the Attic series to see how it held up from my childhood but my first thought while reading this was Cathy Dollaganger. She's beautiful despite the abuse she faced in the attic, she's intelligent despite not showing any interest in her education, an amazingly talented dancer despite little to no formal training and teaching herself in the attic and everyone who isn't a villain adores her.

Don't get me wrong, I love Scott McCall, but the narrative of the show warps itself around his decisions one a regular basis. A lot of the things he's done and choices he's made should have ended really, really badly, but it always works out and he's usually presented as being in the right.

Alana from The Song of the Lioness series by Tamora Pierce.

I mean, it was a lot of fun reading it as a kid and imagining I was also a super cool lady knight having adventures, but she was very Sue-ish. Now that I think about it, I wonder if Xena could be classified as a Mary Sue? Still the enjoyable kind, though.

Also some of the others people have mentioned: Bond, Wesley Crusher, Alucard, and the vast majority of Generic Action Hero Dudes in videogames and movies. A lot of superheroes in Western comics as well.

I don't really feel like original characters can be Mary Sues. Bad characters, maybe, but Mary Sue used to only mean fan insertion. Not character who's good at stuff.
